So you just used e-gates to exit the country, without stamping the PR book an Passport. Is it possible to use them on arrival also? Did you try?

Any one have any recent info about whether PR holders can use auto gates to enter and exit Thailand?

I don't think there's a legal requirement of having a valid Passport if you already have PR. If you don't intend to leave the country, you can happily let it expire and the Red Book serves as your legal ID in Thailand

I can see a pattern, all Thaksin governments have had worst IM for citizenship and PR applicants. Maybe it shows a dislike from the top more

Any change will be good as the current IM has already been the worse which could happen to the citizenship and PR applications

So just accept this fact and move on with your daily lives. There are a significant minority of Thai Indians, born and bred in Thailand since last many generations but they are still be considered Indians, with a thai ID card.
