I am confused.

I plan to get a 90 day visa to visit Thailand through an agent in Penang.

I have a 5 year old son on an indonesian passport and a 13 year old daughter on a British passport.

I'm British but married to an INdonesian.

Do I need to get visas for my children? Or only the 13 year old?

Both need a visa for a 90 day stay or will be on overstay. The airline can refuse boarding if a person doesn't have a ticket out of the country within 30 days OR a visa. Inside Asia that is rare, especially with price fighters.

To answer your question in the title: Children under the age of 15 are not fined.

Overstay has nothing to do with visa entry. Visa or visa exempt entry status is required regardless of age. So the answer would seem to depend on type of entry and how long you intend to remain in Thailand.

You mention getting a 90 day visa in Penang which would be a non immigrant visa but make no mention of being allowed such a visa for entry. Perhaps you mean a tourist visa for 60 days that can be extended to 90 days? That would indicate an extended stay so children might require visas for entry also as they would not have the required documents for onward travel before a visa exempt entry expiration. As there is currently no charge for a tourist visa should not be an issue.
