UK passports are not issued by the British embassy. The embassy, in fact, has absolutely nothing to do with issuing UK passports. The process to apply is shown here:

When you have completed the application(s) they will have to be presented in person to VFS Global in Bangkok. You can do this in person or use an agent to present the documents. You will need to book an appointment.
As the father of your children you can apply for UK passports on their behalf. You do not need the permission or co-operation of your ex-wife.
Your children do not need to be present at VFS Global when you or your agent present the applications on their behalf.

Another way of doing it would be to sign the lease and pay the deposit at same time.
Charging 2 months rent as a deposit (or any amount at all as a deposit) is not illegal if the owners rent less than 5 properties/houses/condos/apartments in total.

You did the correct thing by registering the lease and paying the relevant tax.
Now you have done this the lease is classed as a real property right and cannot be changed unless the lease contract itself allows for changes.
You cannot be legally evicted unless 1. You breach the lease and the eviction complies with the terms of the lease, or 2. By Order of the Court.
The property can be sold by the owner or given as a gift, and there is nothing you can do to prevent this. Any buyer, however, is legally obliged to continue the lease until its expiration or until you breach the lease. This is because the lease is a real property right.
In the same way the rent cannot be changed.
The only thing to consider is that you do need to strictly comply with the terms of the lease. For example if the payment is by cheque send it by registered mail or obtain a signature if the cheque is delivered or collected.
If your lease requires you to get permission in writing before you alter the building, make sure you have that permisdion in writing and that you keep that written permission stored safely. You do not want someone to inherit the property then claim you breached the lease with unauthorised constructions, etc.

My understanding is that you do not need a separate receipt. As long as the PCR tests are clearly itemised on the hotel receipt that should be enough.
Like everything, however, it will depend on the embassy or consulate in your country as to how they interpret the rules.
