Our family is currently under Non-Immigrant Type "O" visas for foundation work here in Thailand. We have made a few visa runs with the 3 kids and the wife, but I am wondering if they must be present each time, or if I can do the run alone taking their visas with and getting a new stamp for them? It just gets to be quite the outing to take all 3 kids and all on a visa run every 3 months ...

In that case you should check on extension of stay from immigration. But if on multi entry visas you must travel out and back to obtain new entry. Children under 14 are not charged overstay so they could stay home and just get overstay stamp when they finally depart - but you can not obtain entry/exit stamps for them or spouse.

Just take your work permit to immigrations and get an extension of stay.

Absent you-know-what you may be better off just leisurely enjoying your outing with the family in tow and diminishing the chance of any future complications.

REALLY?? That is so great!! is it really legal and trouble-free? can any child under 14 stay for years of overstay in Thailand and won't get any complication?

No it is not legal and there passport will be marked as overstay - but under current policy (not law) there will not be any fine imposed and there has never been an repercussions. But I would not recommend long term as it is very easy to stay fully legal in your situation.
