She can't apply for an Australian Passport until she become an Australian Citizen

To become an Australian Citizen she will have to supply the original Thai Passport and the original Marriage Certificates. As both of these documents are legally registered in her familly name she will have to have that name in her Australian Passport when the time comes that you apply for it.

The only other option is to have her name legally changed to yours at the Australian Registery Office.

Or have her name changed legally on the marriage certificate in Thailand and then have it changed in her Thai Passport.

All I can see to be honest is a lot of paperwork and expense because of this marriage name not being in yours.

For instance, you will have to notify the DIAC of the name change for the PR and re submit the documents, re submit the application for Citizenship and have the name changed if it is stamped in the Passport if the label is in her family name, Medicare card to be changed, concession card changed and what ever else she has in her name in OZ.

It's a bit hard to say as we dont know how far you have gone with your applications etc.
