If my visa expires on the 11th of June and my flight out of the country is at 00:20 (12:20am) on the 12th, will I overstay if I get "stamped out" late on the 11th -- as in after I check in for my flight?

Just check in on time. You will have passed immigration on the 11th, so it will not be a problem. Anyway, at the airport a 1 day overstay is recorded but not fined.
