I'm coming back to Thailand on Sunday. I had a one entry visa for Thailand but I got a re-entry permit for my trip back home.

I just want to make sure what number should I use when filling in the arrival card? My visa or the re-entry permit?

Use the re-entry permit number.

Definitely the number of the re-entry permit, in the field for the visa number on the arrival card.

And, next to where you enter the re-entry permit number, right in caps: RE-ENTRY PERMIT

The visa validity date is not important and it is unusable because it was a single entry.

Only the validity of the re-entry permit is important.
