My two year old daughter holds both Canadian and Thai citizenship...And she has both a Canadian and Thai Passport...we are going to Hong Kong next month.  which passport do I use and when do I use them

She should leave and enter Thailand using her Thai passport.

It is your choice for which passport she uses for entry to Hong Kong. She will get a 30 day visa exempt entry using her Thai passport. I don't recall what the length of the entry she will get with the Canadian passport will be.

She can enter Hong Kong on either passport with a visa exempt entry (30 days on a Thai, 90 days on Canadian).  But make sure she leaves and re-enters Thailand on her Thai passport.
