If i get a re-entry permit is there a limit to the number of times i can leave in a year or a maximum number of days i can leave for. Thanks.

The permit would allow you to leave and re-enter as often as you want until the permit expires.

If you have a multiple re-entry permit their is no limit on the number of entries you can do.

The only limit on the amount of time you can be out of the country is the date your extension ends.

I work 3 weeks on/off so that looks like the way to go, never had a problem but reading more stories about people being stopped.

Those cases you have heard about may be in relation to "multiple entry visas" obtained at consulates abroad, rather than "re-entry permits" on "extensions of stay" which are obtained in Thailand.   The visas obtained abroad are issued by the Ministry of Foreign Affairs (MFA), whereas the extensions obtained at immigration offices in-country are issued by Immigration, who are the same branch of government who screen your entry.  Immigration may be less trusting of documents issued by the MFA.

That said, you could always carry a copy of your marriage-certificate and some photos with the wife on your phone to erase all doubt.  For the "obtained abroad" visas, 20K Baht can be required to show on entry, but I have not heard of this being enforced on those with "re-entry permits" on "extensions of stay" obtained in-country, since you have already proved your income directly with Immigration, to their satisfaction, to get your extension.
