You nearly always pay embassy fees in the currency of the country where the embassy is located.

It's currently 200 Malaysian Ringit for a single entry and 500MR for a 1 year multiple Non Imm Visa. 1000 Thai baht buys you approx. 95 Ringgit on the streets (literally) of Penang.

Don't pay the taxi more than 5 ringgit to or from the embassy from the town centre.

If you haven't been before, then stay in Chulia Street (the main tourist area). Hotels I know are: Swiss Hotel 20RM (220 Baht) only if you can stay very very easily, mosquitoes no extra charge. E&A Budget Hotel (opp. Swiss) 35RM (370 baht) newly painted, clean, friendly with aircon. Hotel Hong Ping 57RM (600 Baht) Good Standard. All these hotels are in Chulia Street, go there and walk around first.

What are you doing about transport?

If you like Indian food then you're in for a treat.
