i have a non b visa for 1 year, and i am waiting for my work permit to be sorted, if 90 days past what happens to my visa ? is it still valid to get a work permit?

Also when i go to immigration for the 90days "check in" will i still get another 90days on my visa? its already dated for one year

With a 1 year visa I guess you mean you have a multiple non-B visa. Regardless of if you have a work permit or not, every time you enter Tailand during the validity of the VISA, you can stay for 90 days. After 90 days you have to leave but can re-enter the same day as long as your visa i sstill valid.

Or did you get a 1 year extension from immigration in Thailand itself already?

Not having a work permit means that you currently are not allowed to work and can not get an extension of stay from immigration.
