is it legal to pay a management fee to regional hq (outside Thailand) on percentage of revenue generated in Thailand. Also to show this in accounts as management fee.

Yes. 15% foreign remittance tax must be withheld at source (in Thailand), as tax on the profit earned in/from Thailand, by the overseas company.
