I now have a Multiple Entry Non B Visa and i need a work permit. I'm setting up a company in Thailand so would i need a work permit before i setup the company or do i have to setup the company first? Or, can i just go to the employment ministry and show my Multiple Entry Non B Visa and get a work permit? Can someone tell me how to get my work permit?

You need to open the company first. Normally, a lawyer can do this together with a workpermit application.

The multiple entry visa only gives you the permission to live in Thailand.

In order to get a work permit, you must have a employer hire you. In your case, you are setting up the company so you will be the employer and employee. The work permit will take around 10 days after the company is set up.
