You cannot get a tourist visa within the country, You have to go to an embassy or consulate outside the country.

There is no missionary visa. You get a non immigrant R visa from an embassy or consulate. From: http://www.mfa.go.th/main/en/services/4908/15398-Issuance-of-Visa.html

' to perform missionary work or other religious activities with the concurrence of the Thai Ministries or Government Departments concerned (Category "R")"

After you enter the country with the non-r visa you could get an extension of stay at an immigration office with supporting documents from the organization you are with.

The one stop center is only for those with privileges granted under a ministerial regulation

Also for an 'R' visa one needs the complete supporting paperwork from the relevant organization.

what are the penalties for overstaying a visa exempt entry? So Vientienne is the cheapest option since Penang requires a 2850 round trip ticket train?

The overstay fine is 500 baht a day. There are on other penalties..
