ED Visa for Masters - multiple visa or re-entry permits

I am slightly confused on the process for the ED visa and what the implications are to travel outside of Thailand. I am planning to apply for an ED visa in Penang as the Singapore embassy wants unreasonable documents. I will be attending Kasetsart University for a Masters.

What I don't understand the difference about is multiple visa or a multiple re-entry permit as I will need to travel once a month outside of Thailand. I notice on the visa information page that Penang only issues a 3 month visa, is this correct or does this mean that after 90 days apply for an extension in Thailand.

You would get a single entry non-ed visa that would give you a 90 day entry then during the last 30 days of that entry you would apply for an extension of stay at immigration with the required documents from the University. Then you could apply for a multiple re-entry permit (3800 baht fee) that would keep the extension valid when you re-enter the country after a trip out.

If you needed to travel during the 90 day entry you could get a single re-entry permit (1000 baht) to keep it valid.
