last month I went to Savannakhet and obtained a 90 day multiple entry O visa based on marriage, no problem

I entered Thailand on the 23rd July so my 90 O visa is valid until the 20th Oct.

I believe you can only change you 90 day to a 1 year visa during the last 30 days is this correct?

here is where my problems start, I will be leaving Thailand on the 20th Sept and don't return until the 22nd Oct that's 2 days after the expiry date

this is all of the last month of my visa, is there any way I can change to a 1 year O visa before I leave Thailand on the 20th of Sept.

If you have a multi entry visa you do not need to extend as it is valid for one year - you exit and return for new 90 day stays for the one year the visa is valid and on last entry you extend your stay if you then want to do so - you extend stay during the last 45 days of any allowed entry.

yes I have a multi entry O visa, So when I arrive back in Thailand at Suvarnabhumi they will automatically give me a 90 day stamp? I work month and month abroad so I will be able to continue doing this until the visa expires in July 2016, is this correct?

Yes/correct. Suspect you will want to get a new multi entry again if working that type of schedule as to extend you must be in Thailand for application and stamp a month later which would not be easy. Plus you never get down to 45 days remaining on any entry.

Your visa allows unlimited 90 day entries for a year. No problem to use it for your trips for work.
