As the title,

I am looking for information/experiences to do a 'border run' to Kuala Lumpur.

Take a flight in the morning from Don Muang to Kuala Lumpur.

Come back same day with an evening flight from Kuala Lumpur back to Don Muang

 

Will this get me another 90 day stay or is out and in the same day with a flight going to give me problems.

 

 

It is perfectly OK to get a fresh 90-day entry in the way you propose.
