I am in the permanent residence process with waiting for PR stamp in my passport. My time to do my yearly extension of stay and work permit is coming soon. Will extending my stay via non-b BOI visa as usual have any effect on my permanent residence process?

Not at all since you need to keep doing them until your PR application is approved.

After getting PR you will only need to do the work permit extensions.

Yes, please make sure that you go and extend that 6 months stamp before it expires, it is a very short visit to immigration. Just ask to take the form with you so you can fill it at home before you go there and you'll be done even quicker. Don't let it lapse though.

Exactly as said, myself waited between approval and final stamp +/- 4 years, every 6 months go get a new stamp at dedicated office in IO. free of cost. No problem whatsoever. Don't forget your WP works together with your visa, so normally you also have to go for that...

I was told I do not need to get the stamp every 6 months because I am still renewing via BOI non-b work permit process. Am I making a big mistake?

No you are not. The 6 month extensions are just an option you can use.
