I have a new passport that I have not yet updated at the bank. However, I opened the bank account when I worked in Thailand and nowadays I enter on visa exempt. Will the bank give me any issues regarding my account if they notice I don't have a long-term visa anymore?

They should only be interested in updating your Passport, regardless when you opened your account.

 

If you feel they will give you grief, then tell them nothing.

I did the very same last year, Kasikorn, only interested in updating the passport number.
