Does going to Phu Quoc island which does not require a Vietnam visa for some reason, count as being in Vietnam when I would return to Bangkok for another 60 day VE visa

It does count. You're still entering Vietnam, just under a special visa exempt scheme for Phu Quoc. You will get Vietnamese entry and exit stamps, and as far as Thai immigration is concerned, it's just a regular international trip.
