I have arrived Bangkok several times with Visa on Arrival, now I have a Non-Immigrant O Visa. Do I have to go to the same passport counter as Visa on Arrival?

You go to the normal immigration counters. Visa on arrival is a section where those with passports of a few countries without Thai Consulates can buy a 15 day visa so not sure you are talking about that or not (I suspect not). If you were talking about the 30 day visa exempt stamp then yes, you use the same immigration counters with a visa.
