I will be taking the train from Bangkok to butterworth (Penang) and the immigration is done at Padang Besar border. I wanted to know if anyone knows if we can get a re entry permit there or not?

Re-entry permits are not done at the border but at immigration offcies. At airports you can get a re-entry pemit, but don't expect one to be available at land borders. Try it, but it will probably be no.

I just came through the Pedang Besar Train Border Crossing a few days ago. They are set up with minimal staff for exit and entry stamp in and out only.
