I have just got my new multiple Non immigrant O visa, based on supporting my family my

my question is do I have to leave to county every 90 days or can I report in to my local
Thai immigration office and if so what paper work do I need

Unless you have an extension of stay from immigration you have to leave the country every 90 days.

If you are legal father during the last 30 day of your 90 day entry you visit immigration office with legal proof of supporting daughters and living with them and required documents including proof of 40k per month income or 400k in local bank in your name for last 60 days.

If not married it can be done for having a Thai child but you have to be the legal father of your children by way of marriage or legitimization. Your name on the birth certificate is not enough for immigration.

I not married to her but my two kids are New Zealand citizens by descent and my name is on their Thai birth certificates as father

I was present when we registered our children my passport was taken and photocopied

when we got Thai passports for them they wouldn't give them to their mother only me as father

No, at present in Thai authorities eyes, you are not the legal father.

If you were not married at birth you must legalize your children.

Obtaining passports requires both parents so suspect that is why you had to be present/given to you. The child was born of mother she that is a known. If a marriage it is assumed father is the husband but if not married it is not as any name could be placed on birth certificate.
