My son was born in Australia and was issued an Australian Passport at 2 months old and traveled to Thailand and has lived there for the past 18 months , he now also has a Thai Passport issued in Thailand.

My question is seeing that he entered on the Aussie passport he should leave on the Aussie ( no overstay because of his age? ) but when he returns he should enter on the Thai passport but will there be any problems because he didn't use the Thai passport on leaving? or will there be any problems when leaving Thailand , his Thai mum (wife) and myself will be traveling together.

You will need use his Australian passport on departure from the country.

There should be no problem on entry when he returns to Thailand on his Thai passport.

​No there shouldn't be any problems. If an IO ever does demand he enters on his Australian passport stand your ground as they have no right to do so. He is Thai and has a legal right to enter the country with or without a passport.

The advice given to me when travelling with my Thai son is to enter/exit each country using the passport for that country, but to check in to the flight using the passport of the country flying to. In other words when he leaves Australia to come back to Thailand he should check in to the flight as a Thai, exit Australia as an Aussie and then use his Thai passport to enter Thailand. And vice versa.

My wife screwed this up last year. She left Australia on her Aust passport, and I told her to give them her Thai passport when she arrived at Don Muang. She says they wanted to know how she left Australia or some such so she showed them her Aust passport and they stamped that. 3 months in Thailand and discovered this on leaving. 20,000 baht fine.

Must of been your fault Phil, i know it would of been mine if my Mrs did that.

All good and left Bankok airport with my little overstayer on the 4th and last passport on the pile at immigration, she then summons over a senior guy from the office and we follow him and he stamps the passport with his name and position and waves us through, thanks all for your input.
