A good friend has a Retirement extension thru the end of Aug this year he got a re entry permit and traveled to the US while there he sent his PP to be renewed. Well he came across a great deal on a flight back when he wants to return so he went on line to book but they would not let him book with out his PP number.

He was not willing to wait for the new PP to arrive as it was a deal that would not be there if he waited. So he gave the airline the old PP number as it contains his retirement extension and re entry permit. Will the Airline accept that even though it will be Cancelled when they return it with his new one ?

I've travelled several times on my alternative passport despite having booked with the main one (both are the same nationality, name DOB etc).

Check-in have asked about the number so I've needed to show the correct one, but since he will have the cancelled passport he shouldn't really have a problem.

Hand over the new PP and if queried show the cancelled one.

I did the same thing. I booked an international flight with my old passport then got a new passport before my flight.  Before leaving I went to the airline’s website and updated my passport number and expiration date.

People lose passports. They get stolen, too.

What you input in a booking has no relevance to what you turn up with 'on the day'. As long as the ticket and passport details match, that's all that is required.

This API (Advance Passenger Information) helps the airlines and goverments do some prior weeding out of unsavouries, and helps to speed up the check-in process, that's all. If they have to amend API at the desk, then it's allowable if the same personal details.
