We will be flying to KL and want to get to Penang to catch the ferry to Indonesia. Is it best to get the train or are the buses OK?

Absolutely! With the prices offered by AirAsia and Malaysia Airlines on this route, taking a bus or train would just be a waste of time. Except if you prefer not to fly of course.

Its only 4 hours on the bus so if you are going city centre to city centre this is likely to be better than flying.

Another vote for flying from Kuala Lumpur to Penang, especially if you are flying in to KL and will already be at the airport. By the time you hassle with getting to KL city, you would almost be in Penang by plane. If ground transportation is a must though, the bus would be better choice than the train both time-wise and frequency-wise. There is only one train daily between KL Sentral and Butterworth (the Langkawi Ekspres) and it runs overnight. As jbaldwin points out, the bus is a four hour run.
