I will be entering Thailand on the 6th May with my son who has dual aussie/Thai citizenship.

He is returning to study again in Thailand after 2 years away.

I will be come back over with him to take care, What visa option is best for me, I cannot do a marry visa no more as I am seperated.I reach retirement age in july, I don't want to go the retirement visa at this stage, Do in need to enter on a non immigrant O visa based on taking care of my son?

Yes. 

The slight issue is that you are still married. 

 Normally immigration would have you do Non O marriage.

Before I have got Non immigrant visa based on marriage in Savannahket, paid 5000baht, takeny marry certificate and a letter from her stating can you issue my husband a visa.

I just want to go into Khonkaen immigration and extend a non immigrant I visa due to stay and take care of my son being a single Dad.

Where do you plan to obtain the Non O (Thai child)? 

e-Visa in Oz?

I will just get a non O immigrant visa based on visiting family, and take it from there, or I get it based on retirement

You should apply for the Non O based on staying with Thai family.

https://www.thaievisa.go.th/visa/non-immigrant-o

 

That Non O will grant a stay of 90 days on entry.
You will need to open a bank account in your sole name and deposit 400K THB ASAP.

 

For the 1-year extension of stay, the 400K funds must have been deposited in a Thai bank account for 2 months prior to the date of the application.
Financial requirements here;
