I recently went to Australia and arrived back last week. I used a re entry permit but also received an email notification from immigration to report my TM47 at the usual 90 days. Should I just disregard the notification as it is meant to reset 90 days when you enter on a reentry permit. Thanks.

Yes. The reminder is automatic. Ignore it. Your new 90 day report is due on your arrival date + 89 days. You will have to do it in person as online will not work after re-entering from abroad.
