I am currently in Thailand on a Type O Multiple-Entry Non-Immigrant Visa. The Visa expires in Mar 2006, but my current stamp only admits me until June 30, 2005.

I realize the normal method would be to apply for extension on June 16th, and my current stay could be extended presumably until next March or so. However, we do not have all the documents we need yet (in particular, my wife does not yet have a Thai ID and house registration, and she may not be able to get them until July).

But we are leaving the country on vacation on July 1st. Aside from the one day overstay fee, what will happen when I reenter the country on July 15th? Will I receive a new stamp for another 90 days on my Non-Imm visa, or will something else happen?

If you make it to the border and exit Thailand ok you should receive another 90 day stamp when you return and can then extend your stay 60-90 days later if you have the paperwork ready.

Assuming you depart on the 1st you will have to pay a fine upon departure of 200/400baht - depending upon your check in time.

When you return to Thailand you will be granted another 90 days entry. Then you must leave or extend the visa.

If you have not got all your paperwork in place (or enough cash - 400k + baht in the bank) then I'd suggest utlilising the visa (Which from your description is a 1 year O Multilple entry) by using 90 day stays until June 2006) and then apply for your years extension in May 2006. (a month before the last admitted to date of June 2006)

If you apply for the extension on the 16th you will get a temporary extension of stay for 30 days. You can apply for a re-entry permit to allow you to go and come back before that stamp expires.

However given the multi=entry visa, I would pay the one day overstay and

get another 90 days when you come back.

Can you bring your travel plans forward a day or two to avoid the overstay?

Unless things have changed recently, they do not even charge for a one-day overstay - on day of grace is awarded as a freebie.
