I would like to know how much i have to pay in thai ambassy in Kuala Lumpur to apply for an Education Visa for Thailand ? I must pay in RM or in Thai Bahts ? Thanks

You will only get a single 90 day entry, if you want it for the whole year then get the school to register you with the MoE and then you can get additional 90 days at CW or the local immigration centre for your region, with a letter from the school + a copy of the MoE Cert. if you want to travel outside Thailand during that year, you'll need to get a re-entry permit from Immigration once back in Thailand.
