A 90 day report in person has to be done at your local immigration office. You can do it by mail or online from anywhere.

You will need to apply for a re-entry permit to keep your extension of stay (it is not a visa) based upon attending a school valid when you enter the country. There is not linkage between the online reporting site and immigration database where your records are kept. Your local immigration office does the approval or rejection of the reports.They could of checked the database to confirm you had extended.
