I've got a real job with a work permit but I'm now setting up a small webhosting service. It's very smallscale aiming at a pretty limited niche market and, at least at first, isn't intended to bring in much money. I know that in Thailand e-commerce providers are required to register with the Ministry of Commerce. If I register myself, will that lead to problems with the Min. of Lab. and thework permit?

It's not hosted in Thailand but it's aimed at Thais and bank transfer is the preferred method of payment.
