Can you use an American marriage certificate to get a 1 year multiple entry non O visa from the Thai embassy or do you need to get it transferred into Thailand at an amphur first?

It might depend upon the embassy or consulate you apply for the non-o visa at.

The consulate in Savannakhet Laos has accepted a foreign marriage certificate in the past and does not mention the registration at a Amphoe (Kor Ror 22) on their website. https://savannakhet.thaiembassy.org/th/publicservice/non-immigrant-visa-o-visiting-family-member-of-a-thai-nationality-a-sp?page=5d84a44c15e39c26b400453e&menu=5d84a44c15e39c26b400453f

The Thai embassy in the US does not mention the marriage has to be registered here.
