They do give change.  I tendered $41 and they give back $5 when I got my passport back at the window.  I can't see you having any problem with a crisp $100 bill, However try not to go at the first time of opening, give them chance to build up a float first. 

that was a while ago as the fee is now $40 since May

In early November, I crossed over via friendship bridge in Nakhon Phanom with a hundred. They didn't have change in USD but tried to get it which caused a bit of delay. I said I would take anything and after a phone call to the higher ups they finally gave me change in  Kip.
