Recaping the information, the list of bookshops in Thailand with some books of LGBT interest are:

Bangkok: Megabooks, 2nd floor Nana Square.

Dasa, second hand books, Sukhumvit, near Emporium.

Boohshop, Domestic Terminal, Dong Muang.

Chiang Mai: Gecko Bookshop, near Tha Phae Gate.

Pattaya: Bookazine, on Jomtien beach.

Just to add to the recap: I went to Megabooks in Nana Square today. It is really like an airport bookstall, mostly best-sellers in paperback, although there is a good section on Thailand and travel. The ONLY gay book I saw in the entire store was the Utopia guide to Thailand, Indonesia, etc. Yes there are some "gay" greeting cards, but NO gay magazines (unless you count "Strength and Health" as gay). It was quite disappointing and I don't know how they will make it without exploiting a niche market. As it is, most of the books are available all over Bangkok.
