A friend’s Thai wife has returned to BKK with their Australian born baby who has a 3 month tourist? Visa, no Thai passport obviously. The friend has now decided to meet them in BKK at Xmas with the intention of holidaying with them for 2 months prior to them all returning. There fore the baby will require an additional 2 months.

What is their options other than border runs? Can they apply for a Thai birth certificate and then a Thai passport for the baby?

There is no fine for a baby overstaying, so no problem. Immigration do not worry too much about it.

It would be a good idea to get the baby a Thai Passport.

Yes, overstay is the easiest solution, as the child has to leave the country on the passport it entered. Even if it gets a Thai passport in Thailand. Might be simpler to get a Thai passport in Australia when they return.

They can apply for a Thai passport. They will need a Thai BC from the embassy and with that can apply for a passport.
