My schedule that I want to book is:

Saturday March 21 - Siem Reap To Kuala Lumpur

Sunday March 22 - Kuala Lumpur To Bali

Friday March 27 - Bali To Kuala Lumpur

Saturday March 28 - Kuala Lumpur To Vientiane

Tuesday March 30 - Vientiane to Kuala Lumpur

Wednesday Mach 31 -Kuala Lumpur to Singapore

Friday April 3 or 4 - Singapore To Bangkok

This means I would be making 4 trips to Kuala Lumpur, Malaysia. Wondering if I will have any problems with this? Could I just get a visa on Arrival each time?

In general you shouldn't have any problem (most people receive a 90-day stamp upon entry) but what nationality are you?

US Citizen.

A 90 Day stamp allows me to enter and leave the country without a problem? Unlike Thailand Visa Stamps?

Correct, unlike Thailand. You'll have no problems.

go to malay embessy,get a multy entry visa for 3 months,1200 baht fees,

save your time in taking on arrival visa.

What arrival visa? You get stamped in to Malaysia for 90 days (as a US citizen) without a visa, just as one gets stamped into Thailand for 30 days without a visa upon arrival.
