I am European citizen living and working(work permit) legally in Thailand and need advice what preparation I need to do to marry my Philippine in Thailand. If possible without leaving Thailand/visiting the Philippines? Any 1st hand experiences/advices?

Simple. You both need to go to your embassy and obtain a letter that you are free to marry. Each embassy sets its own rules as to the documents they require to issue the affirmation that you are free to marry. (If divorced you need the fficial divorce papers). Check the embassy webpage.

When you have the letter, you have it translated into Thai by a translation agency, next you have to get the letter plus translation certified by the Thai Foreign Ministry, consuar department. When you have both completed this process, you can visit any amphur in Thailand together and get married.

Do choose a big amphur/khet that has experience with marrying foreigners.

Thank you Mario - I just fear that the embassy will ask her to travel to Manila in order to get the documents. May i Can find an agent....

Family can often help getting the documents from ones home country. Sometimes a power of attorney is required.
