Hi, an American watch company is shipping me a new watch (I live in Chiang Mai) to cover a warranty issue. Will I be charged an import fee because I'm receiving a brand new item from overseas even though it is to replace something I bought elsewhere?

What is the safest method of shipment from the US?

If you declared the export of your original watch to the Thai customs you should have received some paper which you can show to the Thai customs when you import the new watch and then it should be free. If you didn't declare the export it will be treated as a new item and you have to pay tax for it.

The general advice is: Don't use couriers like DHL, Fedex or whatever, then it will end up in Thai customs 100% and it will be expensive, just use the regular post. But it depends on how much you are afraid that the item gets lost, because afaik for example EMS pays a maximum of 2000THB for a lost package.
