Scenario is

  • During normal, non-Covid times
  • You are on a new ED visa starting Jan 1
  • You get a re-entry permit and leave the country
  • Online reporting is not available for your specific circumstance, you have to handle 90 day reports in person
  • The 90 day stamp date comes and passes while you are out out of country

Is the rest of the 1 year visa and re-entry permit cancelled at that point? I think it would be.

It's a report of having been in the country for 90 consecutive days, so if you depart there's no need to report.  The 90 day period will start again when you re-enter, and no ill effect on your visa status.

Correct.
