As this their local waterway, they have every right to direct shipping as per their national laws, especially in a national security situation. Hmm, which country is it, which talks incessantly about "national security" trumping every law and agreement? Before somebody comes with "this is a strait for international navigation": if you are from the US, shut up, because both Iran and the USA have missed ratifying UNCLOS, so it is not an applicable international law for either of them. Actually, if you are from the USA, shut up doubly, as you are allowing only national flagged ships going from port to port, doing pretty much the same thing that Iran wants to do now. So, before pointing towards other countries in far away parts of the world, clean up your own shortcomings regarding international law and agreements. UNCLOS is just one, there are so many more.
