do we choose the option Settlement - Settlement - Marriage as there is no fiance option.

Also on the application there is the question How long do you intend to stay in the UK? Do i put 6 months or do i put permintantly and then a note at the end explaining after we marry were applying for FLR?

I'd put 'indefinitely' rather than 'permanently.'

No need for the note you suggest, they will know this is the next step.
