2 wheeled vehicles are 20-40X more hazardous per mile driven than 4 wheeled vehicles.  (US & Aus studies)  So any street legal car they rent you that meets minimal safety standards is going to be a much better risk for injury insurance than any scooter.

I understand.
But why the cc restrictions? Is a small Motorcycle considered less dangerous? I guess the bigger ones are more safe because of better brakes, ABS, etc...

Those of us from the nanny states would assume that the company we rent a vehicle from would provide injury insurance with the rental, and not rent to us if we don't have a license.  In fact, how is it that the scooter's compulsory insurance didn't kick in?

Yep.  Got to read the fine print.  Online companies will sell you travel insurance.  Most charge extra for sports or hazardous things.  Of course many companies are less than reliable and often not based in your home country so your recourse to get payment or sue could be little to none.  I know most USA companies can disallow a claim if you were determined to be at fault, and certainly will refuse the claim if driving without a proper bike license etc.

Have you tried owning a Small eco car and then changing to a Ferarri without informing your insurance company. The policy may say can drive any car but they don't mean any car you own.

The phrase "speed kills" is definitely correct. Ive ridden a big bike for many years and its so easy to speed, you have to try hard not to. So there is some logic why most cover is under 125cc, its a well kept secret and its not in the insurance companies interest to make sure people understand whats covered
