I've taken the train several times from SG to MY and found it comfortable and convenient. A couple of times went from Singapore to KL got off for a few days then back on to Butterworth where it is a short trip to Penang. You can then get back on and go on to Bangkok. Some of the scenery through Malaysia is very nice. A couple of links for you regarding transportation types.

To respond to the original question... it really depends on where you are going in Malaysia as to your best options but I would say that you are better off crossing over to Johor on one of the busses (or the train), and arrange transportation from Johor Bahru to wherever your destination is in Malaysia. It'll almost assuredly be cheaper to set off for somewhere in Malaysia from Johor than it would be from Singapore and there will also be more frequent schedules. The Larkin bus terminal in Johor Bahru is a rather busy place!

If I am not wrong, there is cruise service to Kuala Lumpur, Penang & Langkawi Island for leisure traveller operated by Star Cruises, check their website for further info.

My first link spells out the complete time tables and costs for the train from SG to BKK. As for sea/river you need to tell us more about what you want to see and where you want to go because there are several different sea services available. Here's an example:

"By Land/Sea:

During the season (March - November), a fast ferry runs from Singapore directly to Berjaya Beach Resort in Tioman.Journey time is 4 to 4.5 hours, depending on sea conditions. From there Tekek village is about 10 mins by bus/car. Please note that this ferry service starts some time during March when the monsoon season has finished and sea conditions allow.

The ferry departs at 08.30 from Tanah Merah Ferry Terminal, near Changi International airport, and arrives Tioman at 12.30-13.00. The return ferry to Singapore leaves Berjaya at 14.30 and arrives in Singapore around 18.30 - 19.00"

I have travelled on Nice 2 buses several times. Cheap, clean lots of room to streach out and ran on time.

My only complaint was that they only went to Hat Yai in LOS. I ended up in a minibus to BKK with 15 other people. Given that I am 180cm and over 100Kg it was a squeeze to get in and out. :o

This might be a bit off topic but I think if you had proceeded to the Hatyai city bus terminal off Kanchanawanich Road at the southeastern fringe of the city, you would have been offered tickets on airconditioned double decker express coaches to Bkk which would leave Hatyai at regular intervals and after a smooth 11 hr ride, you would reached the "Sai Tai Mai" Southern Bus Terminal in Thonburi. Was told by a friend who did the journey that it was a breeze for an affordable fair.

Double check, that ferry did stop running some time ago, I don't know if it has re-started but I don't think so....

AEROLINE is very expensive compared to all other companies who offer almost the same standard. no need to book in advance, except holiday season, just go to Golden Mile Complex (where u will almost feel like being in Thailand cause thats the place where the Thai community is gathering with lots of Thai shops and foods) at Beach Road and choose one of the companies which offers the best schedule for your needs. plenty of departures every day. I paid 25 Singa-$ earlier this year and it was a VIP-seater with 24 seats as well...... there is nothing more comfortable than a VIP-Bus-ride within or to Malaysia.... I did the train-ride from KL to SG in 1st-class as well 3 years ago, and it was kinda fun and adventurous (particularly as I didnt have to share the 2-bed cabin with anyone, and it has a bathroom and TV), but much more expensive and actually very slow, compared to the bus. The bus is always the best bet. take a bus leaving SG at midnight and u can even save the cost for a room for one night, but make sure the hotel u plan to stay at KL lets u check in very early in the morning.... selamat jalan ! :o
