I'm gonna stay for the first time in Bangkok during the thai new year, which is the best area/spot to play water apart from Khao San Road? is Siam Square any good?

Please just don't recommend me anything that has to do with red light districts or similar.

Go to Sala Dang Bts station . The sight that awaits you as you come down the stairs is one to behold.

They had a rain shower there last year, not sure if will be in use this.

At Ratchada Soi 4, in front of the SNOP disco, they use the huge parking lot for an awesome party. They have a live band on stage, two pools of water for filling your guns, no powder, and plenty of drinks for sale. I have never failed to have a great time there. Last year, 300B to enter. I believe this entry fee is what keeps it good. The band is worth the entry price.

Question about BTS during Thai New Year, is it working normally? Is it allowed to take water guns in station/train?

Yes the BTS runs as per normal during the holidays. As for taking guns etc on the trains and stations, you will be hard pressed to find someone that isn't armed.

Have fun.

Car park of the legendary Nana Hotel, end of Sukhumvit Soi 4. The hottest (and wettest) place to be every Songkran - or for that matter any night of the year!

When getting on the MRT, you will be required to empty the water from your gun. Not sure about the BTS.
