Hi,
I have been living in Hong Kong and married my thai wife in Hong Kong. I now plan to move to Thailand, but am currently here on a visa exempt entry only. Can I apply for a multi entry Non-O based on marriage in a neighbouring country with the marriage certificate from HK?

You can apply for a multiple entry non-o visa with a foreign marriage certificate. If not in English it will need to be translated to Thai.

The consulate in Savannakhet Laos will issue the visa.
