Also this is the first time I am able to do the first 90 days online after a trip outside of Thailand.

 

Previously  after a trip I get an error message while trying to file,  same error message : visa type invalid.

Had one submitted on a Saturday and approved on a Sunday before so appears to be weekend working on occasions if not all the time, and have had approvals first time after a trip overseas too, as have others I know/post on here.

I normally do my 90 day online but I am about to renew my UK passport. When I get it, with a new number, will I have to do the first 90 day after that with a visit to Jomtien Immigration to get it registered.

Most likely you will have to visit the immigration office with a new passport.

From my experience Jomtein only took 2 days max to approve. I suggest you try your luck online a few day before due date.
