I am a Malaysian currently living in Thailand with a special visa for 60 days based on my new born baby( before that is back to back VoA 15days during my wife(not official married) pregnancy) . I will be going to savannakhet this weeks for a non-o visa ( as I been told by the guys in the consulate). They tell me to bring my child birth certificate (my name translated to thai is in the certificate as father), my wife ID, house register for my wife and child.

The problem that I am worry is will they be able to issue me a non-O visa and will I face any problem when I cross the border back into Thailand?

They will issue a single entry visa, Bt 2,000. For multi-entry visa you need either to marry to mother or get your paternity legalized as described in many threads.

As said you will only get a single entry non-o visa unless your are legally married or you legitimize your parenthood.

See: How To Gain Parental Rights As A Father

A single entry visa will give you a 90 day entry that you could extend for 60 days to visit your child.

Your visa will be free because Malaysia and Thailand have a visa fee waiver agreement.

As long as you have your child's birth certificate showing you as their father and a copy of their house book you will not have a problem getting the visa.

If their was a problem getting the non-o visa you could get a 2 entry tourist visa.
