Just for anybody that's interested. I recently did my visa extension, via an agency do I don't think this makes any difference and I was able to lodge My 90-day report using the app. So basically whatever problem was showing me as an overstay for the previous three or so times I tried to use the online app was cleared after having done my extension of stay. Hope this helps some others. As a footnote if you're using an agent you're able to lodge your extension of stay 90 days before the due date rather than the 30 days if lodging by yourself.
