Soon I am getting a new passport issued by my country's Embassy after having lost the one I used to enter Thailand where I had my exemption extension stamp valid until 11th June.

 

I asked the Embassy whether I needed to go to Laksi to transfer anything and the told me that if I don't need to further extend my current stay, I just had to present the new passport along with the police report to the immigration officer at the airport when I leave.

 

Maybe I'm overthinking because an Embassy should always give accurate advice, especially when I could risk an overstay if denied boarding, or worse. Does anyone have some experience with this?

I had the same situation several years ago.  I went to immigration and was told they could/would do nothing, just go to the airport.  At the airport they made some notes in the new passport and stamped me out without any problems.

You can do it one of two ways
either slog on out to the immigration office at Laksi to "recover the stamp" from a lost passport to this new one then leave  
OR 
You can show the police report along with the new passport when you exit thailand at the airport and they'll stamp you out on the new passport no problem

dunno why you were told that 😕

The immigration office at IT Square Laksi Plaza will 'recover' an entry stamp from a lost passport for you with the police report, the filled out form and the required  copies

BUT 

You are correct, on a visa exempt entry you can just show the police report w/the new passport and get stamped out fine when you leave
